The afternoon take-offs of almost 30 special government aircraft have not affected airport traffic, Krejci said.
She said all but two delegations had already flown away. The remaining two will follow later in the evening, she added.
U.S. Secretary of State Hillary Clinton, along with her husband, former U.S. president Bill Clinton, left Prague soon after the funeral.
They were followed by the planes with French President Nicolas Sarkozy and German German President Christian Wulff aboard.
The aircraft with the Polish mourning delegation was one of the last to take-off before 16:30.
The list published by the Czech Foreign Ministry says delegations from 42 countries as well as representatives of NATO, the European Parliament, the European Commission and the Knights Hospitaller arrived for the funeral.
In the morning, about ten scheduled flights were delayed over the landing of special government planes, but in the afternoon, traffic was not disturbed at all, Krejci said.
Havel died in his country house in east Bohemia on December 18 aged 75.
